One possibility is, depending on the backend database, it may be that the tables involved in the report do not all exist (in each company). The multi-database type report isn't able to detect this, so it is really up to the end-user to make sure that for each database selected, the tables involved in the report exist.
If this isn't the answer, then the next step is to send in a copy of the error message produced (with the save button), and also an exported copy of the report itself (file->export selected report). We can then test things here to see if this is being caused by an issue with the report or with Query itself.
